+1 BUT from a user perspective it would have been much more
convenient if there was e.g. 'atlas-custom-installer' package which
would do that automagically at the package installation time.  With
'build yourself' approach necessary manual interaction is also inferior
for delivering urgent functionality or security updates, since there
would be no automatic update.

You might also look at matlab-support-dev package and its rdepends
-- since Matlab is not distributable, with this package we help to
automate building of the Matlab extensions at the installation time,
using "registered" within matlab-support alternatives instance of
user-installed Matlab.  So far seemed to work quite neat.
