Sounds reasonable.  Perhaps something like two binary packages

    hmmer (Depends: hmmer-squid)
    hmmer-squid (Provides/Replaces/Conflicts: bioquid)

out of the hmmer source package comes to mind to enable the functionality of
biosquid package without forcing users to install hmmer would provide a clean
upgrade path - in case we can gain this with reasonable effort.

Upstream was unsure about the degree of compatibility himself....asked about a year ago.

I cannot recall Infernal to ship something like squid, I can look it up later today.

I agree with Andreas that we might not want to remove something with no maintenance. The
provisioning via HMMer sounds like a good idea to me.
