I had done a second upload  already prior to your email, without the dfsg 
notification in the version but anyway omitting doc/t_coffee.doc.  It must 
have been a mistake of upstream, the paper preprint just does not belong 
there, and I'd find the dfsg in the name missleading since we are not doing 
anything to the documentation or the source of the package as such and 
T-Coffee is supposed to be free already from what upstream says.

You mean, M-Coffee should become a second package and modifications that 
address T-Coffee should become part of that package?
