Bug#708482: lintian: warn about files named configure.in

  - Automake 2.0 will drop support for the long-deprecated 'configure.in'
    name for the Autoconf input file.  You are advised to start using the
    recommended name 'configure.ac' instead, ASAP.

I would suggest the following plan for Debian & lintian:

Introduce a pedantic warning about this as soon as possible. 

Progressively upgrade it over the jessie release to a warning.

Once automake 2.0 hits Debian upgrade it to an error. The rationale here
is that build systems should be rebuildable by users out of the box
without messing around. After a transition period it should become a
non-overridable error.
