"automatically" should apply to "generated" not "be" or "will".
Also, this sounds like configuring apt to call debsums - isn't it?
"but" seems clearer than "though" and it's not used already.

Not all packages contain debsums information. However, apt can be
configured to generate debsums files for installed packages
automatically. This may be useful for checking system integrity
later, but it should not be relied upon as a security measure.

Maybe change "Run" to "Install" - execution depends on there being a
cron running, doesn't it?
