Could you tell me the versions (from apt-cache policy or apt-cache show)
of each respective kernel-image package that was upgraded during that
run?

It is rather confusing for reasons not worth discussing, but you may
have kernel-image-2.4.27-1-386 with a actual Version of 2.4.27-2 in the
package headers, or 2.4.27-1, etc. So to be able to figure out where the
bug arose we need that info.

The fact that EHCI broke in 2.4.27 does not surprise me; however, the fact
that it also broke in 2.4.26 is surprising, since this fix was not
backported to its kernel source package. The version of the 2.4.26 kernel
image you installed will be instrumental in figuring this out.

On the other hand, I could also have a broken toolchain installed on
trollwife, and Simon's build box could possibly have been affected?

No, the PCI hotplug stuff is simply new(er) in 2.4.27 and hotplug is
compelled to try and see if any of that hardware exists on your computer,
for some reason. Yes, I find it quite annoying too, but as long as the
module simply fails to load and does nothing else.. c'est la vie :)

Thanks for your report, and hoping for a speedy resolution.
