This is something that you never should do: Replaced files from a Debian package will be overwritten whenever the corresponding package is upgraded. This is even worse if you partly overwrite files from a package: You'll get a mixture of the old and new version on a package upgrade.

This is a conffile. Are you sure you know what you are doing?

Why are you installing a Debian package and then replacing all its files? If you want to locally install files that are not managed by the Debian package system you should put them in /usr/local. If you want to tell the Debian package managemant system that certain packages like java2-runtime are present you should use equivs.
