Debian's eclipse is executed by wrapper script. When you execute
/usr/lib/eclipse/eclipse directly ,you can specify bootstrap classpath
by -vmargs option. Please check here:

For example:

$ /usr/lib/eclipse/eclipse -ws gtk -data <your workspace dir> -vmargs "-Xbootclasspath/a:..."
