If I am not completely mistaken, the actual mail is still stored in
mbox files, isn't it? Wouldn't this folders.db happen to be just an
index file or so?

I would (after shutting down evolution and making a backup copy of
course) delete the folders.db (and probably also all the *index,
*cmeta and *summary files and all the other cruft and leave only the
actual mbox files in place. I just tried that for my
~/.evolution/mail/local and all the mail is still there.
