This turned out to be a red herring, I figured it out after playing a
bit with gconf-editor: http://bugzilla.gnome.org/show_bug.cgi?id=127439

The cause is probably again that the unofficial 2.4 packages didn't
register the schemas (unless animations were disabled before already?).
