SCM is probably meaning "Software Configuration Management" in this
context.  'dict scm' could have helped you find this.

In my experience, it isn't a big problem, and I do maintain some
packages where the debian/ directory is included in upstream as well.
It haven't really expanded the maintainence job at all for me.  As
long as the communication between me and the upstream author is good,
it is not such a big deal.  And the communication between a debian
maintainer and upstream should alwasy be good for the maintainer job
to be done properly. :)
