If I understand you correctly, CVS doesn't work because there are lots
of autogenerated files.
These autogenerated files break merging, which is a very common
operation (merging from the "default" branch to the "current
configuration" branch is even supported by dpkg).
What I'd like to see is a dpkg hook which allows to commit default
configuration changes to a separate branch and merge them later into the
current configuration branch, supported by the versioning tool.
