     If you use  only /etc/texmf/texmf.cnf (instead of
 /etc/texmf/texmf.d/...) you do not need ucf. If you use ucf, you
 could use either a single file, or the .d dir and construct the
 current file at instasll time. 

 Indeed, there are so many combinatrions given the three items you
 mentioned, that it is more reasonable to treat the first two as
 independent options, and select any combination to arrive at the
 solution.
