Since the section doesn't relate to the location on disk anymore,
perhaps the most simple yet efficient solution would be to deprecate
"Section" in favor of "Categories" and just have a list of them (e.g.:
gnome, games, math). Why deprecate "section"? Think dselect. Or, if
you must, just leave "section" alone and add "categories".
