Sure enough...that's what I get for skimming the man page:

OPTIONS
[...]
       -d     Delete  the  .dhelp  files in the given directories
              from the dhelp database.
              ~~~~~~~~~~~~~~~~~~~~~~~~

This makes me even more glad that doc-base encapsulates this.
