How comes there are configuration files into /usr/doc ?!
If these conf file are small you can put them into /etc/fte/, overwise 
place them into /usr/lib/fte/. Not only debstd won't compress the files 
there, but that's where people expect to find conf. files.

In your debian/rules file, execute:
cp doc/* debian/tmp/usr/doc/$(package)
BEFORE to run debstd.
