To resolve upstream version number hiccups I would just prefix it with
something to override the bogus numbering.  This override mechanism
would have to be manually maintained at least until things
straightened out again.  Figuring out when the version number becomes
safe would require some dialog with or documentation from the upstream
maintainers.  If things got too wierd I might be tempted (long after
the dust had settled) to come up with a new package name and have it
replace the package with the bogus version number problems.
