apt-ftparchive does checksumming of the *.dsc files for Sources -
as long as the checksum is enabled in the config of course.
Beware through that you need apt-ftparchive from squeeze or
later, if your server runs oldstable apt-ftparchive will not do so.
The checksums for *.tar.gz  files are copied from the dsc file.

The checksums for the *.deb files in Packages are generated
at runtime, too, if needed.

Don't know what dpkg-scan* or dak does through.
