yes, there is /usr/include/<triple>/

so you could do:

DEB_HOST_MULTIARCH ?= $(shell dpkg-architecture -qDEB_HOST_MULTIARCH)
mv debian/tmp/usr/lib/kpathsea/c-auto.h debian/tmp/usr/include/$(DEB_HOST_MULTIARCH)/kpathsea/

/usr/include/<triplet>/ is already part of the default gcc search path, so
tools should automatically pick up that header from there.
