You may want to send this to the linux kernel mailing list or linux-ide
(I think that is the name) to see if anyone has any idea why it isn't
detecting the SATA drive correctly.  You are not the only one to
complain about problems getting the link to come up in the last few
weeks, although the other one I remember involved a VIA chipset.
