What DE do you use?
What application to update do you use?
Do you have both enabled, su and sudo?

Assumed you're using Synaptic on a GTK based DE and both, su and sudo
are enabled, than it's likely that you need to change the launcher you
use to start Synaptic from gksu synaptic to gksudo synaptic.
