Try changing the Video Output. From command line you could use something like "mplayer -vo xv FILE", "mplayer -vo gl FILE". By what you describe it sounds like you're probably using x11 right now.

You can use "mplayer -vo help" to get a list of all video outputs.

If you use a GUI frontend for mplayer, there should be a Video Output option somewhere in preferences.
