Keep system bell, but disable GDM bell? Here's a howto for login: http://error.wordpress.com/2005/11/03/gdm-please-dont-beep-at-login/ This or something similar might work for restart or shutdown too? Does it beep at the start or at the end of the shutdown/restart?
