I have been waiting for someone to comment on this as I have
had the same problem in the past.  Using rsync on cygwin on
NT or 2000 is flaky and unreliable unfortunately.

Using smbclient on a linux box to mount a data drive on a 2000 
or NT box and using rsync with the --modify-window=10 and 
excluding the System Volume Information folder makes everything
work very well.  This is a great way to do offsite backups.
