Use local diversions.
dpkg-divert /usr/X11R6/lib/X11/app-defaults/Foo
When you upgrade the package, the new upstream version will go into:
/usr/X11R6/lib/X11/app-defaults/Foo.distrib
leaving your modified copy alone.
