You would have to prepare a filelist according to your wishes and use that instead of including everything from a given directory. Or, well, you could even stick with dpkg-scanpackages. That said, apt and co default to looking at the newest versions from a Packages list anyway and as the stanzas are likely to be mostly the same they even compress well, so depending on why you want to do this the time might be better invested elsewhere.
