I managed to repro' this problem. It's because he has the same line
twice in his sources.list (the last 2 ones). I hadn't noticed it
before, I discovered it since I ran into exactly the same problem by
accident (the amount of sheer luck I seem to have sometimes really
astonishes me).

I've written a little sample script to demonstrate the problem:
<URL:http://greek0.net/~greek0/div/apt-gzip-problem.sh>. It has to
be run as root, so you'd probably better just look at it and study
what it does.

I'm reducing severity to normal, since it's really really easy to
work around (just apt-get update a second time) and only happens
under very special conditions.

Cheers,
Greek0
