APT simply asks glibc for the list of IPs to use and then tries them in
order. Maybe there is some way you can make glibc return the IPv6
addresses last instead of first? 

In any event, this basic problem will afflict every program that uses the
new name lookup mechanism in a protocol agnostic way so it should be
solved in glibc, if it hasn't been already.
