On 2.4 it's trivial without any changes to apt-get.
mount --bind /etc/mycompany_sources.list /etc/apt/sources.list
apt-get update
apt-get install ...
#which would update and fetch fixes only for packages from a certain site
umount /etc/apt/sources.list
apt-get update
#which would update the default (/etc/apt/sources.list)
apt-get install ...
#as usually
Hell knows how to do that on Hurd, though.
