systemd-logind is restarted as part of the upgrade process.
This isn't a problem since logind preserves the state, i.e.
active/inactive sessions.
It sounds though like xfce4-session does not properly handle that the
logind D-Bus service goes away and comes back, i.e. it doesn't properly
re-connect on a logind restart.
I'm thus re-assigning to xfce4-session, assuming this is the XFCE
component responsible for providing that functionality.
I don't use XFCE myself, so I can't tell for sure. Please re-assign
accordingly.
