I've done this and the problem remains.  I even removed the shortcuts,
removed the theme, and added everything again.  As soon as I open the
keyboard shortcut settings dialog, the keys behave as they should, but
if I log out and start X again I'm back to the qwerty assignment for the
shortcuts.
