Xfce (xfwm4) relies on the output named provided by the RandR extension, so if they were modified by the upgrade, then obviously the previous configuration doesn't apply and you'll have to redo it. I'm puzzled by the fact you indicate xrandr doesn't show a name change. It might be worth diffing both Xorg.0.log, because quite obviously Xfce4 (xfdesktop4 actually) saw different names.
