I use the same xorg.conf on several machines for convenience. 
It has always worked fine with the Indentifier parameter making
sure that everything works properly - which it does.

I guess it was confusing to include the trackball entries
in a bug report, but I think they are harmless in this situation.
It is not those entries that are being applied to every device:
only the trackpad. Maybe that is a clue: they have Driver specified,
but the Synaptics entry doesn't.

Meanwhile, I have just dicovered
/usr/share/X11/xorg.conf.d/50-synaptics.conf
Moving it out of the way improves things, but my parameters are then 
lost completely. I will put that in another post.
