Yes, that's the current logic in the X server currently for choosing
the default mode for multiple outputs, (find the largest mode
supported natively by all outputs).

And as you've seen, this is far from ideal.

It would be much better to do as you suggest and choose the preferred
modes for each output, but with blank portions on some edges if the
preferred mode of one output is larger than that of the other (in one
or more dimensions).

This is definitely an upsteam issue, and not specific to the intel
driver itself.

I've talked about implementing something like this at some point, but
I'm not sure if we have an upstream bug report open to track the issue
or not.
