Did you choose on purpose to have keyboard/model defined without having
anything for keyboard/layout? This stuff has been reworked in unstable,
but the latest package fails to reconfigure with -fnoninteractive in
this case. Once the keyboard/layout value is properly set, xorg.conf is
correctly generated.
