It could be related to the monitor having a "preferred" mode. The new
Intel driver chooses this one by default if it exists. Please send the
whole output of 'xrandr' when 1280x1024 is detected and not chosen at
startup (before you switch to another mode with xrandr or so).

Surprising, and the upstream developer never heard of that. Could you add
    Option "ModeDebug" "yes"
to the Device section of xorg.conf, and send us Xorg.0.log when
1280x1024 is detected and another log when it is not detected?
