I assume what happened is that you selected /dev/mouse in the Debconf prompts for xserver-xfree86 when you first set it up, then later modified XF86Config-4 by hand to use /dev/input/mice. In this case, the Debconf answers were migrated, but the changes to XF86Config-4 not.
