I've found the cause of the problem. I have

  /usr/X11R6/lib/X11/fonts/Speedo

in my font path, and I get the following error:

ay:~> xset fp= /usr/X11R6/lib/X11/fonts/Speedo
xset:  bad font path element (#64), possible causes are:
    Directory does not exist or has wrong permissions
    Directory missing fonts.dir
    Incorrect font server address or syntax
zsh: exit 255   xset fp= /usr/X11R6/lib/X11/fonts/Speedo

If I remove this directory from my font path, then the fonts are OK.
/usr/X11R6/lib/X11/fonts/Speedo does contain a fonts.dir file:

However there aren't any fonts in this directory.
/usr/share/doc/xserver-xorg/NEWS.Debian.gz says:

xorg-x11 (6.8.2.dfsg.1-1) unstable; urgency=low
[...]
  * Speedo fonts have been removed from the Debian X.Org packages. They are
    slated to be removed from the upstream distribution as well soon, and they
    seem to have very few users.

but there has been no clean-up of the fonts.dir when upgrading from
Xfree86 to X.Org.
