I am unable to install xlibs because it is trying to overwrite the
X11/app-defaults directory.

I am running the unstable distribution, and my errors from apt-get are
as follows:

Unpacking replacement xlibs ...
dpkg: error processing /var/cache/apt/archives/xlibs_4.2.1-5_i386.deb

 trying to overwrite `/usr/X11R6/lib/X11/app-defaults', which is also in
 package xterm
Errors were encountered while processing:
  /var/cache/apt/archives/xlibs_4.2.1-5_i386.deb
E: Sub-process /usr/bin/dpkg returned an error code (1)

It appears that xlibs is trying to overwrite a complete directory, which
contains files maintained by other packages.

Yes, there has been a significant Debian Policy change with regard to
exactly that.
