The latter is still widely in use by projects like PNP4Nagios and Ninja (a Nagios frontend). This is not going to change any time soon because of the large amount of work required for porting to 3.x. We are going to package Kohana 2 as "libkohana2-php" (see #611240). In case you are going to package Kohana 3 you might stick to that naming scheme as well and call your package "libkohana3-php".
