Most GUI applications don't use x-www-browser (which is what update-alternatives controls) but either the xdg mime association system or mailcap. For icedove it's the former.

In your case, running

xdg-mime default chromium.desktop x-scheme-handler/http 
x-scheme-handler/https text/html

as a the user for which this should be set should do the trick.
