What Debian release (or KDE version)? 

In Wheezy with gnome3 and gnome-shell Debian menu is also missing 
although I didn't notice because I never used it :-)

I can't say for KDE but in GNOME3 and gnome-shell menu re-arranging has 
to be done manually, I mean, by editing/removing/adding the corresponding 
".desktop" files. Maybe you can locate where are these files in KDE to 
directly work with them (in GNOME they're under "/usr/share/applications" 
-system wide- and "~/.local/share/applications" -for the running user-)
