A shot in the dark, and probably completely wrong, but have you checked permissions of everything in /dev/input ? But probably permissions problems would affect the entire operation of an input device rather than just one aspect. Another idea, maybe you could try copying your KDE (and others) configs into /root and see if it breaks the touchpad...
