i use GhostScript in a similar case in this way:

gs -dNOPAUSE -sDEVICE=pdfwrite -sOUTPUTFILE=firstANDsecond.pdf -dBATCH first.pdf second.pdf

that for me works perfectly. Of course you can join more than 2 files.
'man gs' (and google :-D) surely help you for parameters.
