The root window is not a window run by the user root, it's the window
that contains all other windows. 
Running an application in the root window often refers to running it as
background. For example, some geeks and admins like to have a terminal
with a 'tail -f' of some log as desktop background (in root window) and
use transparent windows, which is very useful for /var/log/auth.log for
example.
