If you installed from source, then you (or the upstream developer of the
software) is responsible to make sure you can properly uninstall (hint:
many don't bother).  Possible solutions:

 - use native Debian packages
 - package the software yourself
 - use GNU stow
 - use installwatch
 - use checkinstall
 - don't install from upstream source
