Can you not just use grep -F?  To use your example:

# subject kill file
SUBJECT=`formail -zxSubject:`
:0:
* ? grep -iF "$SUBJECT" $HOME/.mutt.killfile
/dev/null

using -F, grep would consider the subject string as a literal and not try
to use it as a regex.
