Hi Michael,
I used 'apt-file search pkgconfig' and got similar results.
I think you happened upon a bug that needs reporting. AFICT there should
be one place for such files e.g. a canonical place. So please report it
and see if this is corrected and a policy is written for it. At least
that is what I would do.
