Reading through a few posts about the problems it seems to have something
to do with the interaction between them and Xine. Are there any other
sound engines that can be used with these players?
Amarok can also use the Helix engine which, I do believe, provides gapless playback with FLAC. Furthermore, the NMM engine can
be used, if you can compile it. This is a nearly non-maintained engine, so be wary if trying it out. I tried and failed (though I didn't try very hard, I must admit).
