I had also been receiving this message from Synaptic. I found I started seeing 
it after I installed the "apt-index-watcher" package. I am running Sid and I 
presume you are also. If you recently installed (or upgraded) 
apt-index-watcher, try removing it. Once I removed the package, the "corrupt 
cache" messages from Synaptic stopped.
